Well, your picture looks very bad! Metalpieces at the magnets are normal, but the bigger pieces suggest a seiruos damage.
So I assume, your decision to exchange the complete ATX, should be right.
It is possible, to change the ATX without to remove the engine, I did it myself at my X6S1.
Secure the engine by a traverse on top (not necessary to remove the bonnet).
Lift the car (front) to get a clearance of min. 60 cm to ground.
Remove the engine support, as you did to reach the oilpan.
Remove the cross member.
Emptying the ATX oil pan and remove the universal joints (at the differential side).
Secure the differential holes by appropriate round pieces to prevent the differential pinions to fall out of position during the further works!
Remove all cable brackets, connection hoses, the bowdencable for the driving position, electrical connections, etc.. It is not neccessary to remove the starter motor.
Secure the ATX on top preferable with a pulley tackle hosted by the above mentioned traverse to secure the engine.
Remove ALL engine supports. Remove ALL bolts between transmission-bell housing & engine.
On the lower side of the transmission-bell housing you will find a access cover, thru wich you get access to the flywheel bolts.
You need to turn the engine (preferable by using the bolt at the crankshaft belt pulley) to reach all flywheel bolts.
Move the engine to the right side, as far as possible, to get more space at the ATX-side.
Detract the transmission-bell housing from the engine.
Beware of losing the torque-converter!
Lowering the ATX-unit preferable to a rolling-support and take it to your workshop.

To get the replacement mounted, do anything in reverse order.

I guess that´s all I need to know to go ahead with the project.
It looks relative easy.

JWBehrendt - if You don´t mind, I would like to se your photos.

I've found TRANSMISSION REMOVAL-INSTALLATION INSTRUCTIONS in english, think it will be interesting to you, too. It's not especially for our x6, but for Mazda in general (I should have that when I swapped the ATX!). Due to the fact, that our GF4A-EL was used in the Mazda Millenias (Xedos), 626, MPV and Ford Probe II, it should be feasible for us.
I'll send it with the pics.
The pics & instructions is some 60MB, so I have to split it in 2 or 3 parts.

TNX - I will look in my mailbox later today when I come back from work.

Starting tomorrow to take out the engine and transmission
from the "teilen spender" auto. So the ATX is not taken out downwards (decending).
I just take the car apart "bit by bit" in the engine room, and remove
engine with ATX and the undercarriage (mit die ganze Fahrwerk) in one part !
Have to take it apart for spare parts anyway. (take pics)

Monday or Tuesday I put my "own" X6 on a 4-point lift
at one of my friends auto garage, so It will be easyer handle the engine to take
out the ATX on my "own" X6, before I put in the ATX from the "teilen spender" auto. (take pics)

I know this is not FACEBOOK or Twitter, but maybe other X6-owners might find this usefull later on

Pfeil Car almost breaked apart

Today I started braking the spare part "X6 donor car"
Apart from a lot of trouble getting the front bumper off - the rest of
the breaking went as expected. But not as easy as expected.

"There is a LOT of cable connectors to separate !!!!!!!

Later when I separate the cable connectors on my own car,
I will make sure to mark each and every one with "GAFFA TAPE" and
numbers. So - take care disconnecting the cable connectors.
Take it easy - or they will brake in the lock.

Make sure to prepair bottles and such to collect the FLUIDS floating from
detached pipes and hoses s.a. : brakes, steering, transmission, and
gasoline.

In all - I got a lot of well kept spare parts to use on my car in the future. !
Not bad.........

So - now ready to take the automatic transmission of tomorrow - Sunday.

Tuesday I make my own car ready to recieve the automatic transmission
from the "donor car".
